I want to show the latest three articles on the top of the article index page and then list additional articles below, but problem I am facing is the top is showing random, not newest first and on the article list, it lists the articles on the upper widget again below. Any help how to correctly configure for what I'm trying to achieve would be much appreciated.

Your screen shot shows the built in FEATURED ARTICLES Block, which fetches content Randomly.

What you can do is not display featured content there, but instead create a Latest Articles Widget and display that widget above the article list on AMS Index page. That way, you can choose the sort order and display type. The only draw back to this, as widgets do communicate with the article list, so there is no way to prevent duplicate articles from appearing in the article list.

I've added a note to the white board to look into adding a sort order for the Featured Block on Index and Category pages.
